What option are you choosing the preference for "as last used?"

On the first screen of preferences, where it says "Maximize main window?"

If so, have you also tried setting it to No?

When we upgraded from 09 to 14, we attempted to restore select users' .pref file, however we put it in their the general c:\programs\timeslips folder as opposed to users\appdata\timeslip folder. When we moved their prefs to their profile folder the changes seemed to stick.
