I have installed Sage 300 on a new server and restored the database. We quickly noticed that the security settings did not come over. They were previously running 9.8 before the upgrade. Where would the security file have been located?

Sage 300 user security or Pervasive db security?
I think user security. Right now it doesn't even ask for a login. They go into Desktop and Security Administration so whichever rights those setup. Thanks
Some security, like login IDs, are in the SITE folder. The rest is in the System Database, replicated to the Company database.
I restored the entire Timberline folder which included the SITE folder. The 13.1 install is on a test server so the 9.8 is still live. Is there a way to view where it's stored or export the settings?
Uh-oh, you're in the wrong forum, this one is for Sage 300 ERP, not Sage 300 Timberline.
Once again, Sage has made their product naming conventions totally confusing.

Sage 300 CRE security is housed in a folder called Global. This is typically located under C:\ProgramData\SAGE\TIMBERLINE OFFICE\9.5\ACCOUNTING -or- C:\Documents and Settings\All Users\Application Data\SAGE\TIMBERLINE OFFICE\9.5\ACCOUNTING. While you can restore this folder it may cause issues with other customization in the software.
The correct way to bring over security is to follow the migration process. This insures that all customization is in place. There are two ways to migrate.
1. You can start with a fresh installation of Sage 300 13.1 on the new server and then run the migration tool which is outlined in Chapter 5 of the installation guide.
2. The second way to migrate is a manual migration. This will need to be performed before you install 13.1 on the new server and basically entails copying a series of folders over and creating some registry entries that will allow the install to act as an upgrade. For information on manual migrations you can log into the customer portal (customers.sagenorthamerica.com) and search for KB56189 if you are installing on a Server 2008 or greater operating system, or KB84188 for Server 2003.
