Questions about migration from v9.7 to v13.1

Good day folks,

I have some questions revolving around the migration option for v13.1. (NOTE: I've been having a hard time getting in touch with support on this, I usually sit on hold for at least an hour before giving up.)

Let me start by setting the environment for you.

Our current systems are running v9.7 on Windows Server 2003 boxes. We are going to migrate them to v13.1 running on Windows Server 2012 R2 VMs. Currently I have a test system with Windows Server 2012 R2 fired up and have v13.1 installed and running on it. I've done what I believe (I could very well be all wrong on this part) is the migration by running the Sage.STO.ServerMigrator.exe tool (along with the data, macro and others). I point to the existing production and follow the instruction in the User's Guide. 

From what I can tell everything seems to come across just fine. (This is where it gets confusing) I then go into TS_Main, update the file locations and attempt to upgrade the data files, it has a complete different set of data in the Upgrade Files - Print Section window. 

For example, in my production system, it lists all the data files, in the test system it lists what looks like the default files for a new installation. Now, I have put up a firewall between the test and production system as a precaution just in case there is a slight chance that upgrading the files in test would affect production. When I take down that firewall I can see the same files that production has. This tells me I did something wrong but I'm not sure what. 

Anyone have any ideas or a better set of steps for the migration?
